United began brightly and opened the scoring in the 16th minute as Paul Pogba tapped home from close range after an Alexis Sanchez header was deflected on to the post.
The Gunners responded well after the break and levelled things up in the 51st minute when Henrikh Mkhitaryan fired home a lovely low shot from the edge of the area to make it 1-1 against his former club.
United were the more likely of the two teams to grab a second goal during the closing stages of the game and Fellaini was the difference as he came off the bench to flick home the winner in stoppage time.
It means Arsene Wenger tastes defeat on his final appearance in charge of Arsenal at Old Trafford as United extend their lead over Liverpool to five points with a game in hand.
