Romelu Lukaku went close twice before United finally opened the scoring on the stroke of half-time as a long-range Nemanja Matic effort came back off the post and rebounded off the unfortunate Mile Svilar in to the net for 1-0 in the 45th minute.
United could have doubled their lead just a minute later when Lukaku was put clean through on goal but he saw his effort well saved so the score was 1-0 at the break.
Benfica almost grabbed an equaliser in the second half when they hit the post following a loose ball from Eric Bailly but United were given the perfect opportunity to double their lead when Marcus Rashford was fouled in the area.
Daley Blind stepped up to fire home the resulting penalty to make it 2-0 in the 76th minute and United held on to secure their fourth consecutive victory and move on to 12 points.
It would take two heavy defeats in their remaining two group games to prevent United from progressing to the knockout stages of the competition.
