The Saints broke the deadlock midway through the first half when Yan Valery fired home a stunner from 25 yards in the 26th minute – although David De Gea may have been slightly disappointed not to do better at his near post.
United levelled things up shortly after half-time when Andreas Pereira curled home a superb effort from the edge of the area with the young midfielder finding the top corner to make it 1-1 with his first Premier League goal of his career.
The hosts then took the lead as Lukaku cut inside to calmly slot home in to the bottom corner to make it 2-1 in the 59th minute before Southampton equalised with 15 minutes remaining when James Ward-Prowse found the back of the net to make it 2-2 with a wonderful free-kick.
It looked like the visitors had secured a point, however, United found a late winner as Lukaku lashed one home from the edge of the box in the 89th minute to put United in front for the second time.
Man Utd had a last gasp penalty awarded after Marcus Rashford was fouled in the box but Paul Pogba missed from the spot so United had to settle for a 3-2 win that sees them climb above Arsenal in to fourth place.
